Yea...I always pretty much assumed that Walter killed Joseph.

You have a point. It seems your explanation is the most correct one.
But I had an insight about the whole thing, let's go beyond. Have you ever thought that maybe Joseph's ghost was moving through different realities and, in that particular time he wasn't aware of it? .

You visit Room 302 of the past, correct? And Joseph leaves the red notes behind Henry's door pretty much all the time, correct? How does he do it in the first place? By, perhaps, moving into different realities. The room of the past and the room of the present. The dream sequence from the beggining of the game might be Joseph having a dellusion. He thinks that it's his room but now it's not. It's Henry's.

Why Joseph couldn't have been killed by a ghost? He clearly lost it. Succumbed to despair because ghosts invaded his room.

His death method is probably suffocation from despair.

^ It's something to do with heavy headaches, more than likely.

He mentions about it several times in his notes. That the headaches are so severe that he can't even do mundane things, like writing.
