Even though there is no proof of James putting Mary in his trunk, its still a good theory.
It makes sense to think James killed her at home, put her in his trunk, and drove into town. ( this is what my own personal belief is, but since there is no proof to back up my theory, its just a shot in the dark)

Well, yea, actually, there is proof. He has her body in the Rebirth ending.

The scene begins with James rowing toward the Island, with a white cloth covering Mary's body.
We don't hear the trunk open or close, nor do we see James taking her from his car and putting her on the boat
Its only assumed he takes her body from the trunk.

"If this is the case, could Mary's body be in the car!?" It doesn't necessarily mean the trunk, and it's clear when the writers write in such a way, they mean it.

Rebirth

To resurrect his wife, he carries out a forbidden ritual

summary: Standing on the rooftop of the hotel is Maria, dressed in Mary's
clothing. She becomes angry at James for pursuing Mary, who he himself has
murdered, to the very end. Maria undergoes a transfiguration and attacks him.
When James kills the monster, the scene switches to the lake. James is
heading for a small island in the lake in a rowboat. James says to Mary's
corpse which lies in the boat, "Forgive me for waking you." Could he be
attempting to bring Mary back from death using a ritual that has been handed
down from long ago in Silent Hill?

There is no implication from the writer's in regard to Mary being in James car.

There is no part about her being in the trunk. I just checked silenthillchronicles, and i watched the Rebirth Ending.
So why do I not get things? Because they are not there.

Where else could Mary's body come from in the In Water and rebirth endings? I don't think James returned to home in order to pick the corpse... James loved Mary so much and I don't think he would just throw the corpse in any random place, that's the reason that made him travel to Silent Hill, that special place for the both of them he wanted to fulfill that promise that he never did to Mary (That's why the video talks so specifically about that promise)...

Mary's corpse must be in the car (Back seats or trunk; we can't be sure) because James wanted to be with her... The only alternative is that Mary's corpse is in the deep pockets of James' clothes (The same place where he keeps the great knife and all the other items) but that is impossible because we never see Mary's corpse in the item selection screen...

Again, she must be inside the car...

The video footage of the In Water and Rebirth Endings indicate there is no proof that Mary is in his car.
silent hill chronicles also nullifies that there is no proof of this.
I'm just saying there is no proof. That doesn't mean people who think its true are wrong.
( the In Water Ending, you can hear James slam his car door shut, before he speeds off. He says something like" Now we can be together again" before hitting the water. I interpreted this as him meaning that they can be together in death, not necessarily in Toluca Lake)

What's the point about going to Silent Hill just for kill yourself? He could do it at home after kill her... James had a plan that involved Silent Hill and Mary's body, maybe the corpse isn't visible in the In Water ending but we know that it is there... Why? because It is in the rebirth ending and all the endings come from the same beginning... The corpse can't appear in an ending and dissapear in others just because you can't see it...

Where do you think the body can be? Where did James get the body in the Rebirth ending? What was the point of James coming to Silent Hill?

Maybe she is in toluca prison. which would explain why we see James carrying her body wrapped in white linen, through the prison.

Lost Memories: Silent Hill Chronicles reads, "If this is the case, could Mary's body be in the car!?"

You can see Mary's body in the Rebirth ending. It's hard to see, but she's there.

That, and reviving the dead doesn't really work if you don't have the dead person.

He had to have easy access to the body then..okay.
So definetly not Lakeview or the prison..
In accordance to the Island ( where he goes for the resurrection ritual) is his car?
